Maximum likelihood

Maximum likelihood (ML) was used for the molecular dataset, using RAxML ( Stamatakis, 2014, 2016) via the CIPRES Science Gateway v.3.3 (http://www.phylo.org/ sub_sections/portal/) ( Miller et al., 2010). We performed ten runs with different random seeds, with 1000 bootstrap iterations. Given that RAxML uses a limited number of models and does not allow different rate heterogeneities for separate partitions ( Stamatakis, 2014, 2016), we applied the GTRGAMMAI model, the most complex model that usually provides a better fit for real data ( Arenas, 2015). The analysis was repeated ten times with different random seeds.
